Inkscape has very limited capabilities and settings for creating a pdf file.
Its designed mainly for text documents.
To make manageable PDFs from graphics and images, it might not be the best choice.

I don't know exactly what is going on here.
Its sounds like you are just seeing "layers" that have been created and saved in the pdf ...as they load?
This is normal for certain types of pdf.
Resaving the pdf through various programs is not the solution.
Changing image content to raster may be a consideration, but not necessarily the right solution.
And "known bugs"? with Reader (which is not a pdf creator)...not sure what this means.

I would first suggest using a proper PDF creation program.
And integrate it into Inkscape (if possible) or use it as a standalone pdf creator.

I use Adobe Acrobat, which is automatically integrated into whatever graphics program I am using.
But, it does cost money.

And with whatever PDF program you use, you should familiarize yourself with the various settings and output options of your pdf save.
Adjust the settings to best suit the type of file you are saving and its intended uses.
Optimizing your pdfs is also a consideration, using your own personalized settings.

FoxIt is a pdf creator...but be careful when installing.
It is usually bundled with other software (malware in some cases).
Opt for the manual/custom install, and carefully inspect the entire installation process.
