Make sure that you have your OPACITY levels set to 100% for each of your LAYERS.................. maybe one of them is set lower and the PDF is being make with that setting..............

The cockpit windows on this model have a gradient fill (one way of giving the illusion of "glass" for the windows), and they can be tricky devils. Somehow, the gradient values changed/the gradient shifted position. I tried opening this model in Inkscape and saving as a PDF, but was unable to duplicate your results. (I did notice your part numbers changed to their <SHIFT> + <(number)> equivalents: "1" became "!", "3" became "#", "4" became "$", etc. Don't know how the double quotes happened, though...) What happens if you open the original (you are working with a copy in case of any mishaps, aren't you?) file in Inkscape and immediately save as a PDF (without any editing)? Do the windows still change? They shouldn't but you never know with computers... @John Bowden: Excellent thought about layers opacity, but I don't think that is the case here. In the two files I opened with Inkscape, both had everything on a single layer.
