Just for converting, instead of "Save As...", "Save a Copy" is often even better, because it doesn't change the current filename - you can continue editing and saving in its native format.

dje i think you hit it right on. when i opened the page 2 png it had a transparent back ground where as page 1 did not. not sure how i managed that.

This does not explain the difference from page 1 to 2, but by default SVG files have a transparent background - however, unlike the GIMP, Inkscape doesn't show a checkered background - just plain white.
Notice you can set a background color, complete with transparency, in the Document Properties dialog, but IIRC it works only when you export to a raster format, not to PDF or SVG.

left side of image shows what i see in inkscape. 24 and 25 are in a separate layer at the top of the list. the right side shows the resulting pdf. any ideas what is happening?

Is the opacity of parts 24 and 25 100%?

If not - try to change it to 100%.

yes the opacity is 100%. that was one of the first things i looked at.

Can you post a sample?

Did you flatten the image before converting to PDF.
If not sometimes a layer can be corrupted in the conversion.

i was looking for a way to flatten but have not been able to find it. all i see are options to move layers around or delete. could you tell me how?

I was just checking the inkscape manual and sorry it does not have a flattening function like similar programs, but in checking Export to PDF function, make sure you have "Rasterize filter effects" checked. If not checked objects with filters are not drawn.
