Yeah, I built a World of Warcraft tiger someone ripped and converted to a pdo. The parts were a bit of a mess. Instead of having a progression of parts to make the legs and torso some of the parts went up one side of the leg and along the belly of the beast making it quite a challenge to shape and clamp while the glue dried.
I do like the 3D window in Pepakura. It makes it a lot easier to visualize where a part goes and how it relates to the adjoining parts. Once you get the controls for manipulating the view figured out it makes it easy enough to figure out how to assemble the model (in most cases).

Another thing about Pepakura kits are the glue tabs, which are attached to the parts. This gives you "steps" wherever parts are joined and may mess up the overall impression of a model. So you best print those sheets twice and use the 2nd one to make separate glue tabs which are glued behind the parts joints.
