I think large clear plastic boxes are the way to go, especially if you are storing in a garage. Protects the models and you can see what in there. And if you cut a large piece of poster board and lay it in the bottom, its easy to fabricate some formers out of foam core to keep the models from sliding around during transport by car.

Even though you can see inside, I find it best to stick a label on each end with broad definition of the contents.

Oh, and write the name of the model in the space it occupies. I owe this obvious tip to Rose Glessner (Mrs. DrLaser), who used to enjoy watching me try to figure out how to put the models back in the boxes until at one IPMC she saw me start to unload and said, "Don, stop! As you take out each model, write the name on the poster board." Flash of enlightment ensured.
