I can relate totally Falco- I'm in the process of putting together the S&P A-4G (the Australian Navy version) and suffering the same paint fade from overhandling. I've only completed the fuselage and it looks as if it flew through a heavy flak barrage.
It was the intakes that gave me the most grief. All self inflicted- tried to be a smarty and out-think Bruno by separating the actual intakes from the rest erroneously thinking I could re-attach later. Yeah, right.
I've seen plenty of these A-4's built so it's certainly no design fault- just one of the more challenging builds for newcomers I guess.
Anyway, I'll take Thumb Dog's advice to you and complete it and post pics.

Do you spray with Krylon Protect-It or similar before starting to cut?

No, but if it works for you perhaps I should.
I just had a quick look to see if it's available here in Australia. It is, but like most things in this country these days, the price is outrageous- try AU$29.99.
Don't know what you pay in the US, but if you only use a little on each model, it's probably not too uneconomical.
Still, there must other cheaper brands that do the same thing, so I'll keep looking.

LOL I tried the same thing with the air intakes... Everything else was perfect! I had a sissy fit about ruining an almost perfect build. You guys will definetly see another 1/100 Skyhawk from me
