That's what I wanted to do actually. I've been pushing this idea to Tamasoft (the guys who made Pepakura) since three years ago. They graciously accepted my suggestion but made no promises on implementing this in a future release.
What I can do is to print the model into a PDF, then import it to Inkscape where I can manually add the crease/fold reference points, then delete the score lines.
2 Things, you can hide/remove/color the score lines. And the Japanese opening of SBY is even better... Watching it in the original uncut edition is gold.

If you plan on another ship, the Comet empire Single Deck Carrier can be suggested?

You're right! I do prefer the original song by Isao Sasaki. "Saraba....chikyuu tabidasu fune wa UCHUU SENKAN YA-MA-TO!!!" Unfortunately, I've yet to see the original undubbed version of the series. The only way I got to listen to the original opening song was by watching Isao Sasaki's live performance in YouTube.

Anyway, on the score/fold lines -- there are actually only a few places that need fold marks. Another idea I have is to draw the reference markers as part of the model's texture/skin, then completely turn off the fold lines in Pepakura.

If you do want to watch the uncut version, try finding Central Anime's fansub version. They did all three seasons.

By the way, I'm not really sure I got the correct shade of green for the hull.
I arrived at that shade of green by using the color grabber function on one of the plastic model photos I found in the web.

The shade is about right, it could be a smidge paler, but it looks good and 'proper' for being based on a simple shaded original (the anime ersion, anyway).

Wow, such great work! I really love Star Blazers, or Space Battleship Yamoto. Your models bring back memories of when I was seven or eight!

Love it, well done I loved Star Blazers when I was young. I remebering rushing home from school to watch them. I actualy just received the new live action movie Space Battleship Yamoto and loved seeing what they did with it. Loved all the ships and still have all my models of all the ships and tech mans.
