I want to be able to load the 3d mesh from the original file rather than loading an equivalent obj.

You were talking about exporting PDO first. Anyway, I strongly recommend using something else if you don't have a strong reason to use PDO: for exporting, it makes no sense to export to PDO if all you have is 3d data; for importing, it's much more useful to have import from some more general 3d format (can be created by a variety of tools, has open specification, has how-to code samples, is supported on something other than Windows).

i don't know if this has been brought up before but is there a possibility of having you PDO Tools export the models texture only as a PNG or BMP format?

Png is doable. What's the reason btw? I can think of one - Windows doesn't open TGA out of the box, but I'm not sure.

If the texture is exported it can be edited and reapplied to the pdo as a repainted texture

I misunderstood your question a bit. The model texture export is already there - export the 3D model, they're stored in TGA format (it's similar to BMP, but simpler).

Has anyone used the Linux version of pdotools? Is any setup required to use this on an Ubuntu system?

It should be enough to just unpack it and run. If you have any issues, let me know.
